If two beams rest on a column in an eccentric manner. How can we make the beam rest so in SAP2000.

If you could upload an image of what you are talking about, i think i can help  you more easily. But still you can do so with the following steps:

* Select the members whose connectivity you want to change
* Go to Assign Menu>Frame>Insertion Point>cardinal Points

In cardinal points there are different connectivities, you can choose whatever you want.
